Do comments go across instances? I can see that posts can but I’m still not clear on whether comments sections for federated posts are separate or merged or what

Comments are posted across instances, although sometimes it will be delayed in sync (especially when there is a lot of traffic).

Yes, they do. Although it can take a few minutes if the instances are busy.
